There may be an alien leader who is considered the main threat or rival to the Federation, just as there are leaders on Earth who are considered to be threats to the Nation. Many leaders on Earth have been portrayed as threats in order to get support of the people for wars or other actions to allow for the destabilization of an area. The destabilization can be used to institute a central banking system and control in the area and/or for the plundering of resources. I don't think it's a good idea to look at any specific species as being evil, because that can be used by the government as a means to demonize an alien group, and justify war or more control over the citizens. But I think there are ruling groups of some species who are, to use your wording which I like, "worthy of the Federation's concern". The Dracos are interdimensional aliens, which were banished from another Universe. They inhabit a planet in a solar system in our Draco Constellation. There are some that live beneath the earth and some in underground bases on Mars. They have warred in the long past with many of the other alien groups that comprise the Federation. There is not a lot of information known about any plans that their leadership may have and they are an ongoing concern to the Federation. Some Greys, Anunnaki, and Nordics appear to be working together with the Dracos according to information from some abductees. Back in the 1950s, the U.S. government signed treaties with some of what William Cooper calls the "large nosed Greys". The government was given some alien technology, and underground bases were built for the Greys with one of the bases being a joint alien-human base. The Greys were also given a set number of humans which they were allowed to abduct, provided that a list of the abductees was supplied to the government, and under the condition that the abductees would have no memory of the experience. The Pleaidians, who are aliens that are part of the Federation, offered Eisenhower to help humans advance spiritually, if he would dismantle the nuclear weapons program, but he turned that down in favor of the deal with the Greys. The Federation has a non-intervention rule, and Humans were allowed to make their treaties with the Greys and live with the consequences. The Treaties have been ongoing up to the present day. The small Greys are cyborgs that are practically devoid of emotion. They are subservient to the tall Greys and they do almost all the abduction work. The treaties no longer allow for abductions, so any abductions that are done now are most likely by a rogue group of Greys or by the government as part of a psy-op. This rogue group is a concern for the Federation, since this group appears to want to see major disasters, which wipe out a high percentage of the human population. Based on David Jacobs work with abductees, the Greys appear to be pursuing a Human-Grey hybrid program. It's possible the the hybrids could inhabit Earth, if disasters occur.
