The Spanish Inquisition had been set up in part to prevent conversos from engaging in Jewish practices, which, as Christians, they were supposed to have given up. The next phase of the Inquisition began around 1531, when Pope Leo X extended the Inquisition to Portugal. Thousands of Jews came to Portugal after the 1492 expulsion. A Spanish style Inquisition was constituted and tribunals were set up in Lisbon and other cities. Among the Jews who died at the hands of the Inquisition were well-known figures of the period such as Isaac de Castro Tartas, Antonio Serrao de Castro and Antonio Jose da Silva. The Inquisition never stopped in Spain and continued until the late 18th century.
By the second half of the 18th century, the Inquisition abated, due to the spread of enlightened ideas and lack of resources. The last auto de fe in Portugal took place on October 27, 1765. Not until 1808, during the brief reign of Joseph Bonaparte, was the Inquisition abolished in Spain. An estimated 31,912 heretics were burned at the stake, 17,659 were burned in effigy and 291,450 made reconciliations in the Spanish Inquisition. In Portugal, about 40,000 cases were tried, although only 1,800 were burned, the rest made penance.
In 1908 Pope Saint Pius X renamed the organisation: it became the "Supreme Sacred Congregation of the Holy Office". This in its turn became the "Congregation for the Doctrine of the Faith"[9] in 1965, which name continues to this day.

According to Jewish American historian Lucy Dawidowicz, Anti-Semitism has a long history within Christianity. The line of "anti-Semitic descent" from Luther, the author of On the Jews and Their Lies, to Hitler is "easy to draw." In her The War Against the Jews, 1933-1945, she contends that Luther and Hitler were obsessed by the "demonologized universe" inhabited by Jews. Dawidowicz writes that the similarities between Luther's anti-Jewish writings and modern anti-Semitism are no coincidence, because they derived from a common history of Judenhass, which can be traced to Haman's advice to Ahasuerus.

After Hitler took over and rose to power, party membership was not forbidden anymore and the Catholic Church actively looked for opportunities to work together with the Nazi government. At his trial Franz von Papen said that until 1936 the Catholic Church hoped for a Christian alignment to the beneficial aspects he said they saw in national socialism. (This statement came after Pope Pius XII ended Von Papen's appointment as Papal chamberlain and ambassador to the Holy See, but before his restoration under Pope John XXIII.)
